Your outputs problems are probably due to the 'Downmix' switch in the Jamstix 2 mixer. If it is on then everything gets mixed down to output #1.
Also, you can avoid messing up a specific mixer state with a new kit by clicking 'Lock Mixer' in the kit load dialog.
