I didn;t change verse and chorus length used defaults

Create Song

set intro the 4 bars 1 rep
Verse is 6 bars 2 reps
X is 2 bars 1 rep
E is 4 and 1

Save song

load song

V 6 2
X 2 1
E 1 1

So, are you saying all worked fine except the ending length did not save?

always saves as IVXVVE

drops the X's

I have found the problem. This will be fixed in the next update. Until then, please make sure that no two parts have the exact same name before saving.
